This happened to me on my box at work with KDE (3.1.3), although in my case it
would only happen when I performed a right-click action on a desktop item,
i.e. right-click on a file -> delete would cause the menu to disappear and
then reappear as if I had right-clicked again.
I emerged KDE 3.1.4 last week and the problem appears to be gone.

Best,
d.
