You're asking about a couple of different things:

"Web mail" generally describes something you view through a browser to
get access to a remote mailbox and to send mail. Any web mail product can
offer a secure link if it's offered up through a Web server running https.

POP3 is a protocol for retrieving mail from a remote mailbox to a local
mailbox. There is a secure version of the protocol - the server just
has to be configured to support it.

In both cases, there are *many* open-source choices - just do a search
at freshmeat. The big question is: what exactly are you looking to do?
Locate a provider who already provides secure webmail or POP? Set up your
own server at a provider? Set up your own server on your own system and
expose it to the Internet?
