You shouldn't have any problems. If you want to boot with a floppy, you
have two options:

1. copy the kernel to the floppy and make sure to rdev your kernel to the
correct partition on your second harddisk
2. install LILO on the floppy

I have a similar setup to yours, and I put LILO on the MBR of the first
harddisk. This LILO allows me to start up the OS/2 Warp Boot Manager on
the first harddisk, or the Linux partitions on the second harddisk. I also
put an identical LILO on a floppy just in case the MBR gets trashed.
