Using a secondary (NT) web server

We are currently developing a small web site on an NT platform for a
client. The problem is we run a network based from a linux server.
My question is what is the best way to let people get to the NT box
through the linux box.

I know I'm a little fuzzy, so let me explain a bit more...

We want to allow some remote data entry on the NT box, which means the
person will have to connect (through their browser) to our linuxbox.
Then from there follow a link to the NT box (or it's web directory
anyway).

When I mounted the box, the perl scripts that run on the NT box seemed
to try to run through the linux server.

If anyone can offer some sage words of advice, I'd be very grateful.
