I count that a bonus rather than a lack.  The separation of terminal from tool means that I can capture the output from a session and manipulate it with other tools of my choice in real time.  I can script sessions to automate remote tasks.  I can't do that with, say, PuTTY, never mind easily handling background SSH tunnels.

As an aside, if you need to automatically reconnect SSH sessions then you should look at autossh.
