I haven't tried it under Linux in a while so I don't quite remember how it all works. However, you do need (1) Japanese font(s), (2) a Japanese Input Manager (e.g. canna) and (3) You need to use the proper character encoding in your documents. i.e. UTF-8 (Japanese, English and many other languages) or JIS (Japanese). BTW - When sending e-mail in Japanese, use ISO-2022-JP for your encoding to avoid complaints about mojibake.
