I've had issues with both Gnome and KDE when running two instances as the same user. I personally just run fluxbox in my VNC sessions, it is adequate for what I do when accessing the system remotely. Firefox does not like multiple instances using the same profile. I had to create a separate profile for the remote session, and have to sync bookmarks etc. manually. -Shankar
