On both sides. Disable auto-negotiate. Sometimes your switch or router can get confused with the auto-negotiate, so yeah, turn that off to eliminate one major source of degraded TCP performance (when CISCO stuff gets confused, it defaults to 10Mbit/half-duplex, which is freaking horrible for TCP).
