After some fiddling I decided to try a straight copy using the cp command: cp -av $FROM $TO Other than it copies every file where I had rsync set up to exclude some files and also only copy what did not change, cp worked perfectly. My thoughts are that either rsync is trying to be very smart by trying to do a lot of stuff in parallel or it is failing to close some files.
