Ok, I figured a bit more out, thanks to your tips. I've noted another symptom with this server, which is that when I "ssh -X", the X forwarding works for a while, maybe 10 minutes, but then stops working. It seems to be that the 'unable to log out' issue only happens after X fails to work. Before then, I can cleanly log out. I can also cleanly log out when I don't use -X. Any idea why -X would stop working? I can get the exact error in a few minutes.
